Order Export & Tracking Number Import
This extension is compatible with our tracking number import extension - it's a perfect match if you're looking to export your order data out of Magento and, at a later time, want to import tracking or shipment data from CSV or XML files back into Magento.
What's possible with this extension?

XSL Template
The so called XSL Template is the part of the extension that creates the output format (the actual file which is being generated, XML, CSV, ...) required by the software you want to connect Magento to.
If you have experience with XSL, you can try to create the XSL Template required by your software yourself, however if you haven't worked with XSL yet, we would suggest that you have us create the XSL Template for you. If you want us to create the XSL Template for you, please contact us before your purchase so we can confirm your required output formats can be created. You can try to create the XSL Template yourself, and if you don't succeed, you can also order the XSL Template Creation Service at any time after your purchase. In addition to exporting orders automatically each day for the warehouse we use this to export all our financial reporting data, export promotions and coupon codes with companies like Groupon, the list goes on. Also the support has been fantastic. To get the most out of it you will need to invest a little time in understanding how to build the XSL queries but once you understand the basics this is really valuable. What I am looking at is, to place a shipping order with the carrier of choice after customer ordered in our store.

thanks for your question. We appreciate your interest in our Magento Order Export Module.
You can connect Magento to basically any system that supports text based import formats using our order export module. As long as the carriers you want to connect to have the ability to process text based import formats (that is CSV, XML, Text, ASCII, ...) we should be able to help.
It is also possible to automatically send placed orders and the exported files to email / FTP / SFTP / HTTP recipients directly after the order has been placed for example.

My question is if your extension can be setup to run automatically at a specific time, create a CSV file and then FTP that file to our 3rd Party Fulfillment Company? Also, can I customize which fields are put in the CSV file?

Certainly! That is all possible and no problem at all using the Magento Order Export Module. The module supports automated exports at pre-defined times, as well as transferring the file via FTP to a 3rd party FTP server.
You can output any text based format, that includes CSV as well. The fields output are completely customizable and any field related to orders can be output.
