On a multiple-website setup, the allowed methods for Google Checkout merchant calculated shipping dropdown are taken from the default settings not the website settings.

eg:
Default Settings -> Shipping Methods -> Flat rate allowed

Website Settings -> Shipping Methods -> Table rate allowed

Website Settings -> Google API -> Merchant Calculated Allowed Methods -> Only Flat rate is available in dropdown

I can also confirm this is not working on my site. My setup is very similar (using subdirectories), but using FedEx and Free Shipping instead. There are no options available in "Add Shipping Methods" at a website level. Everything works great using the "Default Config".
