We encountered this problem using 1.1.6 but it still exisits after upgrading to 1.1.8.
Essentially, we use 1 "Website" with multiple "Stores" and "Store Views" to allow provide different languages (English and French). The two Store Views are setup to use different domain names. The products have all been given a unique French URL key under the French Store View.

Searches made on the English (Default) domain name return search results that work.
Searches made on the French domain name return results with the English URL keys and as such all links take the customer to a 404 screen.

URL that works: http://www.englishdomain.com/english-product-url-key
URL that fails: http://www.frenchdomain.com/english-product-url-key
URL should be: http://www.frenchdomain.com/french-product-url-key
