I added a product, let's say a shirt.

Then I want to add options of the shirt, let's say color.
Each color has its own price and SKU, it means it's a new product, well, it's another product.
When a customer buys a red shirt. He pays for the red one.

But in my stock are only shirts, I don't know, how many red shirts are in stock. If another customer choose red one, it's possible I won't have it.

Quantity should be assigned to SKU, not to product.

This is not a bug. You should use configurable products instead of simple for such case, please check next link for more details:
