Please note that this is issue occurs in the Enterprise Search only.

We are currently working with a Solr search installation but when running the indexer via the command line, attributes that are set as "searchable" are not included. Running the indexer from the admin section will include all attributes set a "searchable"

In the enterprise version of Magento there is an event "catelogsearch_searchable_attributes_load_after" which currently only occurs in the adminhtml scope. The event is set up in file app/code/core/Enterprise/Search/etc/config.xml (lines 129-136).

We have created our own extension that calls this event on a global scope and this seems to sort the issue out.
