Hi,
Before even considering an “upgrade”, I did a fresh 1.4.0.1 install, on a fresh database - to test the waters.
It seems that categories rewrites are broken. Product ones work - but the category ones all look like:
http://www.SITE.net/catalog/category/view/s/CATEGORY/id/3/
instead of:
http://www.SITE.net/CATEGORY
Anyone else with this problem? What can I do to fix it? Please note that my cache is disabled, and has been refreshed - just in case.

I just did an update from 1.5.0.1 to 1.6.1.0 and am now experiencing the exact same thing. All rewrites seem to be working except for categories.
I have reindexed and cleared all cache. Any other ideas?

Ok, solved it.
I did yet another index rebuild
php shell/indexer.php reindexall
Fixed it for me as well, thanks.
Also just worked for me in 1.6.1..
tearing my head out before that… though interestingly MageBridge (joomla bridge) rewrites were working though the Magento Cagegory rewrites were not. There should be a FAQ or Wki entry on this one if not already.
