In System/Manage Stores, can I change the website, store, and store view names to my own? Will I have to do any programming to accommodate the changes? Also, will anything be affected either with products already imported or anything like that?

Yes, you can change them to your own names.
Go to System > Manage Stores and change them there.
No programming necessary and it should not mess up anything already set up.
