Thanks, you would think the default would be for new order email to be linked to customer configuration - new order email, but perhaps in a future version they will realize this little kink. It’s like shipping a car and its tires in separate boxes and expecting the customer to attach the two.
Anyway, for those searching to get the transactional emails to actually send (after they have been updated in CMS), you have to manually attach the template for each email as follows:
Create New Acount email - in System Configuration - Customers - Customer Configuration - Create New Account Options.
Send Wishlist to Friend email - in System Configuration - Customers - Customer Configuration - Wishlist - Share Options.
Sales Order email - in System Configuration - Sales - Sales Emails - Order.
Order Comments email - in System Configuration - Sales - Sales Emails - Order Comments.
Invoice email - in System Configuration - Sales - Sales Emails - Invoice.
Invoice Comments email - in System Configuration - Sales - Sales Emails - Invoice Comments.
Shipment email - in System Configuration - Sales - Sales Emails - Shipment.
