custom.css no longer recognized?

I used to load all my homepage and footer CSS classes in custom.css.  It seems with the latest release, Magento is no longer recognizing custom.css.  It’s still listed in the styles.css file.

When I look at the source code of the live site, I only see the following CSS links:

Has anyone found an answer to this yet? I have also found that custom.css is not included in the page, along with any other references I add to styles.css. I can get around it by adding static <link> elements to the head.phtml, but would prefer to adhere to the standard of adding it to style.css. It also looks like alot of people rely heavily on custom.css…
