Did you try to upload the sample data provided by Magento?? If not the base installation of the new version creates only InnoDB tables. I am not sure on the upgrade path though. Did you go through a PEAR upgrade or was it a manual upgrade? Are you sure prior to upgrade your tables were InnoDB?

it would be nice from varien dev to tell us how the database had to be configured for better performance, which tables had to be InnoDB and which tables had to be MyISAM

As far as I’m concerned, all tables are InnoDB except log tables : all tables with “log_” prefix and “sendfriend_log”

You can optimize your Mysql Server with this Parameter in th my.cnf
This is my config for innodb at the moment with 4 GB RAM grin

# Uncomment the following if you are using InnoDB tables
innodb_data_home_dir = /Applications/xampp/xamppfiles/var/mysql/
innodb_data_file_path = ibdata1:10M:autoextend
innodb_log_group_home_dir = /Applications/xampp/xamppfiles/var/mysql/
innodb_log_arch_dir = /Applications/xampp/xamppfiles/var/mysql/
# You can set .._buffer_pool_size up to 50 - 80 %
# of RAM but beware of setting memory usage too high
innodb_buffer_pool_size = 1000M
innodb_additional_mem_pool_size = 20M
