I am troubleshooting a Magento installation and everything is working fine except the top links are missing \"index.php\"

Any ideas on how to fix.

my money is on the .htaccess file. Anyways, not sure that would even cause an issue as it appears to be working fine without it.

I think you have made changes into .htaccess file of your magento root. In which you removed ‘index.php’. So check that file.
