1)due to installation of gift extension my previous shipping_method.phtml page is overwrite
how can we get it back? (would you tell me where shipping_method.phtml is located because it override my some css)

2) with the gift wrap extension we just want to add a message box, or if this is not possible, can we add a message box at checkout??

Is this the standard shipping_method.phtml you need to restore?  Firstly turn on template hints to see what template is actually being used (i.e it may still be using the one from the extension that is stored in the extensions template folder rather than in the standard checkout templates).  If the extension has overwritten the standard template then you’ll need to restore that file from a standard Magento archive.  If you had any modifications in your template then it sounds like you have probably lost them so will need to restore from a backup.
