Background:

I have researched this issue to death and have been unable to come up with a solution. For some reason Magento is appending

?___SID=U
to the end of my URLs in some cases. What makes this issue worse is the canonical meta tag is also showing this as the preferred URL and so far I have been unable to stop this. Has anyone else run into this issue and have you been able to solve it?

Example from the view source:

<link rel="canonical" href="http://www.my-site.com/my-product-product.html?___SID=U" />

Another strange occurrence is the fact that it shows live in URL sometimes on categories but not always, and yet it does always show correctly for categories in the canonical meta tag.

Try this and let me know what happens…

Go to system ---> configuration ---> advanced ---> then find Mage_Tag click disable.

The check and see if they go away.

Tried to disable the tab, but still did not fix the problem. Has anyone figured this one out?

Magento is really not ideal from the point of view of SEO. Very many obvious functions are implemented not quite right. As a variant, you can try the ready extensions.  For example, I use this one http://mirasvit.com/magento-extensions/advanced-seo-suite.html and very satisfied with results. There are a lot of similar extensions.
