I would like to move the toplinks below to the search bar as shwon in the attached picture. I found some code that seems to generate this links(top.links.phtml and links.phtml), but in which file is the search bar generated.

I dont think you need to touch the phtml, my guess is you can move it purely within blocks.css
I think the section is called toplinks or toplinks-bar
use firefox and firebug plugin to find the location of the code, and change the position and/or location elements to move it in the right box...firebug lets you play with the CSS and re-render in realtime, which is phenomenal to see how minor changes can affect your layouts
as mentioned above, you will also need to move your breadcrumbs, that can be done by editing skin\frontend\default\modern\css\boxes.css
find “ .breadcrumbs”
change “top” to a larger number, like 140

@barrmy: Do we speak about the same theme? In the CSS is no reference to any position of the classes, just padding, margin and so on. “top” is also not referred in the bredacrumbs class or id or whatever it is called. But many thanks for the FireBug AddOn, I did not know this at all.
