Point a store to a non-root category?

We have very many stores, most of which are copies of existing categories (Merging them would solve this problem, but SEO crusaders dictated this will not be the case) but branded specifically for that product.
The problem I’m encountering is that the catalog url rewrites are crashing while indexing.
Is there a way to point a domain and its store to a non-root (read: subcategory of one major store) category and still maintain its identity as the new store?

My intended effect is:
Store 1 (, Store 1)
-- Category 1
--—Category 2 <- (, Store 2)
--—-- Category 3

Wherein Store2 sees only Categories 2 and 3, Store1 can see all three levels; Orders from Store2 appear to come from Store2.
