I just solved it by creating a new attributes set and creating new configurable product type.
Its a pen in the neck because you need to create every single possible product variation as a new product, but works.
Finally we added inventory option to custom options functionality in our Advanced Product Options extension. Now it’s possible to specify qnty for each value of a custom option, disable/hide “out of stock” options.
Among other features that were added in Advanced Product Options v1.1.0 are images for custom options and absolute pricing of custom options.
This module seems to fix all the problems mentioned in this thread, but unfortunately it only solves a subset. Let’s say you have 3 colours and 3 sizes. Right now we have 1 configurable product and (3*3=) 9 simple products. Within these simple products, we set the inventory.
Here comes the problem; with the Advanced Custom Options you can only set inventory levels per attribute, and it’s not dependent. So you can set “3 Blue items”, “3 Green items” and “4 XL items” and “2 S items” but you cannot set “three Blue XL items” or “fourteen Green S items”. This can only be done via Simple Products connected to Configurable Products.

But the inventory you are talking about can still be managed with the Advanced Product Options Magento Extension.

Totally agree that a weight value should be a part of the custom options. Even the old dinosaur carts have had this feature for years....makes me wonder if the Magento Team is really versed in ecommerce or are just posers. Configurable product is NOT for everyone. I have contacted several 3rd party devs and they all claimed to be “working on a solution.”
